I think that is because W. Junction is within the area of Transport for London and therefore you can use O. card, even it is run by a railway company. It may be better to use O. Card as it may be cheaper than buying paper-based ticket from the railway company. However, you may note that the price is different between travelling by rail, or by other means (bus, tube, DLR etc).
To give an example, in an off-peak time, when I travelled from Zone 4 to Zone 1 by train, it cost me over GBP4.00, but for the same journey same time, if I travel by tube or DLR, it would cost me less than GBP 3.00. Both paid by O. card.
